The hosts - who faced the prospect of going out of business in the run up to the game - went ahead on six minutes when Mark Hudson scored from the penalty spot after Scott Griffiths brought down Tom Cahill.
Daggers struggled to find their feet in the match as the hosts dictated the pace.
Dave Rainford came closest for the east Londoners with a header that whistled just over the crossbar.
And Rotherham's pressure paid off when Danny Harrison doubled the lead with a well-taken volley just before the interval.
Daggers pulled a goal back in the 52nd minute when Ben Strevens bundled the ball home. It was the striker's 19th goal of the season.
Chris Moore had an effort ruled out late in the match for handball and Daggers' chance of an equaliser had gone.
Dag & Red: Roberts, Smith (Taiwo 76), Arber, Boardman, Nurse, Southam, Rainford, Gain, Griffiths (Moore 86), Benson (Saunders 78), Strevens. Unused subs: Hogan, Sloma.
