A 73rd minute winner from sub Svetoslav Todorov sealed the south east London derby in Charlton's favour.
The Bulgarian striker took advantage of confusion in the Palace defence to lob the ball over keeper Julian Speroni before firing it into an empty net.
Palace substitute Besian Idrizaj came closest to equalising for the Eagles six minutes from time when his headed effort was saved by Nicky Weaver.
Izale McLeod could have doubled Charlton's lead when he was set clear in injury time, but his shot straight at Speroni was the last kick of the game.
